There are a few lines where subways go under buildings, but those lines are modern lines built with tunnel boring machines, e.g. the 7 extension into Hudson yards and also the 2nd ave subway. The older lines are under the streets, however, considerable care has to be made when creating a neighboring foundation of building so the rail line is not disturbed. Like Atlanta, New York has lots of granite under the surface, so foundations are easy.
They will probably build the high rise portion over the North Avenue station where the bus depot is now, rather than over the rail platforms and track, and build a smaller building over the station or leave it as it is. Who knows if the station was designed to hold a building on top of it.
