To be honest, I am not sure where the operations centre will be. It need not be at the same location as one of the MSFs and I am not sure why you think we would need a second operation centre (except maybe one for the Trillium line and one for the Confederation line).
The second MSF is planned to be just west of Moodie Drive on the north side of the Queensway (Corkstown Rd. will be shifted north to make room for it). It hasn't been decided yet if it will be built in Stage 2 or if they will wait for Stage 3. The Belfast MSF is being expanded to be large enough to handle all of the Stage 2 trains for the Confederation Line, but it will be tight and there will be little to no room for expansion, so the preference is to build the second MSF sooner rather than later. It would also give more operational flexibility having MSFs near opposite ends of the line, allowing them to ramp up service faster and get trains (and their drivers) out of service sooner (it will probably take over 30 minutes to get a trains from Belfast to Moodie Station, or back).
The second MSF will only do minor, regular maintenance. Repairs and major servicing will be done at Belfast.
