Sometimes that is done purposely. If you were heading "back" or you just got to Waterfront (or VCC-Clark) you'd know that whatever train you get on is going to get you there regardless. So if there is only one train, and you hop on it, it goes to the pocket track and then comes back on the other side of the station, and had you waited on the platform it would have been the same train.
The first time I did that, there were two trains waiting, since one blocks the sign "eastbound". So unless you regularly get off the train at that station you would't know the orientation of of the station if you enter it from the other side.
The way I remember it is the pocket track is behind the stair case to the seabus/waterfront station (having been there three times.) So if you enter from the mall side you want to take the train to your right. If you enter from Waterfront station/Seabus, you take the train to the left. If there is only one train there, then it doesn't matter, you're not going to get left behind because there's no switches between waterfront and stadium, so the train isn't going to be left on the pocket track..
