But the LIRR could access the WTC via the current line to Flatbush Ave. It's already 90% operational between JFK and the WTC. You just need to get the LIRR from downtown Brooklyn to the WTC terminal. That was the plan under the Pataki and Spitzer administrations, and the MTA budgeted $2 billion for the new tunnel (which wouldn't have been enough on it's own, but would have made huge progress).
I don't how much of that $2 billion is still hanging around, though. It's officially "on hold", and you know how transit projects take forever.

PATH runs very close to Newark Airport, and is being expanded to Newark Airport. It's already in the PATH budget.
No one is talking about subway expansion to JFK airport. You already have the A, E, J, and Z trains connecting to Airtrain, so if you want to take the subway to JFK you have multiple options.
The issue is getting faster limited-stop or nonstop trains to JFK, which was the plan with LIRR. The Airtrain is not an airport monorail; it's double-tracked and built to accommodate heavy rail trains, so you could run LIRR trains on the current Airtrain network, and then switch to the current LIRR line in Jamaica.
