You're right that the current rolling stock couldn't run on the AirTrain, but it was never intended to conform to the current rolling stock.
The point is that the Airtrain was built in order to eventually run LIRR trains. That wasn't a side-benefit; it was the whole point (and is also why the airlines protested funding JFK Airtrain, because they said it wasn't an airport-specific improvement but a regular public transit improvement).
