Significant changes to a site plan require that the site plan be withdrawn and a new one submitted - like the Block 87 project currently. I don't know the extent of allowable changes to a site plan during an "inactive" phase. But they are relatively minor. 91 Red River gained a floor, and I believe RiverSouth (425 Riverside) gained a floor this way as well. 6 X Guadalupe had an update to the ground floor to gain the density bonus, and the recent split into two site plans may have been a reason for going inactive as well.
EDIT: The Republic gained 9 floors, so that was a pretty big change without having to withdraw/resubmit.
